So, I discovered last week that I have water pooling on the passanger floor, under the carpet is like a pond (with dirt and small stones). At first I thought the heating core, but my coolant level stays the same. All my drains seem clear. I can't find where the water is coming from. Does anyone have an idea?

That is a great idea, never thought of that. I will give it a go tomorrow and see. Thanks.

    Which areas/drains have you checked?

By this do you mean the cowl? Plastic trim on the bottom of the windscreen?
If yes, have you removed to see if there is any dirt.

Also does the cowl sit flat on your windscreen without any gaps?
There was a bulletin for the 2005 FR-V, see here.
I know yours is a 2006 but worth checking.

@honda_saj's method works will, definitely give that a go.

Have you checked the pollen filter cover is fitted correctly, My Civic leaked water from here, it looked fitted but wasn't clipped in fully.

How did the exploration go @Konstantine ? Did you find anything else out? Have you got any dampness around any of the A pillar trims? If you shine a torch up and around where the puddling is, can you see any water run marks?

Ok, so seems that my pollen filter is fine. There is a small gap on the trim of the windscreen, but water can't get to the inlet vent as there is a big piece of metal sticking out around it.

The floor seems to be dry at the far corner closest to the center column but wet in the corner closest to the door. Is there something back there that can leak water?
I pulled the carpet up a bit and found black hose running along the edge of the floor, but can't see where it comes from or leads to.

Seeping in through the cowels is a common place on cars, not just Hondas, but the issue with water is, as you are well aware, it only needs to find a small hole and it will travel a long way from that hole until its noticable.

I would pull back the carpet, get inside the car and get a friend, children, wife or whatever to run a hose all over the windscreen and doors seals whilst you watch for a leak. Bearing in mind that the leak will probably take time to travel to where you can see it which, if you hose the car down too quickly, ,could give a wrong impression of where the leak is coming from.

Ok, I have had a look as suggested by everyone. And no sign if the leak. I have however found out that it gets worse when the AC is on. Does that mean anything?

Oh that sounds like the condenser water in getting into the car, that should have a pipe that drops the water under the car.

Have a look under the car and see if you can see a rubber pipe dangling around, it'll be like directly under where the heater matrix is.

If it's still present it maybe blocked. so need to clean it somehow.

If it's missing well that needs addressing.
